I have had the same error messages and loss of data but did not know what the problem was until I read this story. So this has been very helpful. Have you contacted Onset (the manufacturer of the HOBO dataloggers)? If so, what did they say about this?
I will report the problem to Onset now (2008-12-10, 11 CET). As far as I can see the logger's current manual does not contain a warning so far (http://www.onsetcomp.com/files/manual_pdfs/9831_C_MAN_UA-003.pdf).
... and this is the response from Onset technical support (2008-12-10, 15 CET): "We are aware of this issue and it has been addressed. New pendant loggers come equipped with a black cap. This black cap does not allow as much light into the case, preserving the IR communications."
